Are you using SUSE? I had the same problem in SUSE but I was unable to pinpoint the problem though I believe that it is a garbage collection problem. I also had some cron scripts that would build the database for locate and that would eat up CPU time. I am using Fedora Core 3 right now and haven't had any problems.
